Feature: Option to output ready TSE -object

Hey! I believe it would be a great addition to have the option to output a ready TSE -object (TreeSummarizedExperiment) to easy transition into downstream analysis. A similar pipeline for amplicon data nf-core/ampliseq has this option implemented.
